In Okinawa I recommend Hotel Nikko Alivila Okinawa. Great location right at Nirai beach, ocean views from most rooms, and good value. Ideal base for exploring both north and south. From $130/night.

Cherry blossom season (late March–April) and autumn foliage (October–November) are the two peak seasons for good reason — Japan is stunning. But also very crowded and expensive. May and September offer good weather with fewer tourists.
Japan's reputation as expensive is outdated. The weak yen has made it exceptional value for Western tourists. Budget travelers can eat well for $15–20/day. Mid-range travel is very affordable. The main cost is accommodation in Tokyo and Kyoto.
The JR Pass (buy before you arrive) is excellent for multi-city travel. Within cities, the metro is clean, punctual, and logical once you learn it. IC cards (Suica/Pasmo) work on almost every transit system in the country.
Less than you'd think. Major cities have excellent English signage. Google Translate camera mode handles menus. Locals are incredibly helpful even without shared language. It's one of the most foreigner-friendly countries despite the language barrier.
